I am not too concerned with power balances between skills; I am more interested in seeing that the skills are equally fun and offer something special in return for my investment in the skill.

Some more interesting space monsters and harvestables will definitely make survival/dominate animal more interesting. For example, some rare harvest, e.g. crucial biotech material for some biotech, that can be sold to special NPC can be a quest initiated the untraditional way.

Some verbose description for doing acrobatics will give it more style points.

Some rare mecha equipments that use some minor skills for a certain advantage will be cool: e.g., experimental weapons using Science to roll for better outcomes, mysticism controlled psycho-drones and robotics controlled drones etc.

Here's a bad idea: when it runs out of components, let the deadend grab some other plot, make some statements about unresolved mysteries x-file style, and proceed on another direction. Or maybe a component management tool that allows people to find dead-ends?

How about collaborating on ideas for one gun each DC, that will certainly generate a lot of weapons to choose from, diminishing the possibility of finding the weapon you want, and thus increase the necessity to waste time in shops.

Sometimes I run into three gyms squeezed together in one mall, sometimes none at all in the entire L5 space. I have yet to see a monk shop. When I want software, I run into electronic shops that sell nothing but computers and powercells; and they have quite identical inventory since we only have so many types of computers and powercells. Yes, shop balance is very much desired, but how?
One other factor to take into consideration: the availability of items. I have yet to find any shop that sells the lockpicks or the multiscanner. On the other hand, I am assuming that much more items will be implemented in the long run; greater variety of items will surely change and affect the shopping experience.
Missile launchers, for example--we don't have any. Though personally I find them quite useless in personal scale adventures.
Personally I am waiting for Gundam 00 to be translated.

So the evil koala on the same page of comics somehow reminds me of stuffed animals, and stuffed animals somehow reminds me of anime girls with stuffed animals and missile launchers inside the stuffed animals, so I tried to make the item of cute stuffed animals with missile launchers inside but I was unable to draw cute stuffed animals and ended up with this critter and so I wrote instead an item of an ill omen stuffed animal and tried to put this in game and the following is the result but I have no idea if it works or not and I looked at the Dead Miner quest but only to find that GIVEKEYITEM no longer works by the way and so I am still trying to locate my item which is supposed to be in the dark hovel in Theles Spinner somewhere.
