Try doing missions for the guardians.  Try the sewer-clearing missions as well, but dunno if that just is for giving you money though.

I'm 75% sure that sewer missions help with your alignment.

If that does not help you move away from the dark side, battle your son to death, let him defeat you and then play the emotional music and take off your mask.

Slightly spoily, but there are some things you can attack that'll wreck your alignment pretty quickly. There's a non-obvious one you might forget if you're greedy and enjoy big guns.

Also drones, though that has been fixed for the next release.

Really, anything that's deemed non-hostile. I'm referring to the area that you can get a passcard to enter. I hate being non-spoily.

Yay! I remember having to target one because it was in the middle of the perfect splash damage area, Then I got marked as a criminal with all my alignment stats flipped over and my own drones holstile against me

That too.

Cyclops are NOT monsters. I learned that the hard way.

When I went to the cyclops hq with my thief without even doing the ruby quest, they for some reason turned red on me without giving me the chance of escape, even when i chose the i will leave option.

Nevermind, it was all but one option.  It was the treasure-hunt option which resulted in them saying "There is no treasure here, only the pain of deathif you do not leave immediately."  b4 i can leave the area after they said that, they went red and attacked me.  I think the I want to speak to your leader option makes them red if you did not do a mission for one of the cyclops.  The "What business of it is yours" option also results in them saying warning then turning red b4 you can leave as well.  The "Sorry, I will leave now" one works though and you leave immediately.
